    The true reason why Red doesn't have Mewtwo with him when you face him at Mt. Silver.

    Joey's Rattata took out Red's Mewtwo, which made Red lost of words and went to Mt. Silver to be alone in a area in which Joey wont be able to reach him, because of bad Poke-gear service (cell phone). Red is training for that rematch against Joey and his top percentage Rattata.
